Usually brownish/reddish discoloration is from the dog licking their fur (or from weeping around the eyes).

It can be an indication of an infection. Whether the infection causes the licking, or visa versa, I can't say.

Dogs with allergies often lick their paws.

Probably best to discuss this with your dog's Vet. They can help you figure out what's going on before it gets worse (constant licking can cause "hot spots" which are weeping sores, much harder to treat if those get a chance to get started).
