Amanda, I think that the reading comprehension difficulties are so hard to see because children have to go through a phase where they work really hard to decode words so there is no comprehension happening. In some of my reading courses, we learned that when students are frustrated and working really hard to decode words, it is very unlikely that they will read with any meaning or comprehend any of it. I can understand this. When you have to stop to figure out so many words, the meaning is lost. I see how these comprehension difficulties could be missed. I wonder if there is any way to assess comprehension skills before it is too late. Could it be done orally? I think prompting can be very beneficial for students with ASD. Since, like you said, they can gave trouble initiating, prompting may be the best way to get these students talking. I think it is so important to try to help these students connect emotionally while reading. I have seen teachers do this as well and it seems to help a lot.
