I don't know about an online program, but MS Office can handle it. I've already taken most all of the documents from here and transcribed them into a digital book format for me to use on my tablet when I'm traveling so as to reduce the amount of physical items I have to carry. Doing a parallel comparison format would be pretty easy, as long as someone had the documents needed to be put in place. However, in my parallel bible there are four columns, two on each page, so that when the book lays open, from left to right the two open pages contain the four compared versions. With three columns you would most likely either end up with an empty column, or with three columns on one page (which can be done) but would require smaller font (print) in order to fit. A good option might be a summary/notes column for the fourth, where could be highlighted each of the significant differences from the sections on those pages; sort of a running commentary.

I've done a whole lot of book and note formatting for easier digital reading and transportation, which is no guaranty, but if there's anything I could do to help, please let me know.
